Actually, it's also a name used to refer to a Freudian concept known as the death drive, a will in the mind to move towards destruction or non-existance.
Considering the tone and influences on Evangelion, I'm rather sure it was this the song title was referring to, not the god.

Freud never used the term "Thanatos", someone else dubbed it that.
And yes, the god is where the name originally came from, but it's still not what this song is referring to, it's the concept which Shinji displays many times throughout the anime.

It's also the name of the lesser god of life, death, and eternal passing of judgment. Like a Greek reaper or something. Though a lesser god, it was also one of the more feared ones.
